- BUG: ABC should only run with T1 if T2 is not provided
Create the ABC.xml file using only the T1 when the T2 is not provided. It will not run and crash the pipeline.

- BUG: The tissue segmentation step was using the 'input' atlas directory instead of the registered one.
- BUG: The skull stripping step will create a directory with the stripped images regardless. If the user provides a mask, it uses this mask to skull strip the images and write them in this directory.

Fixes a bug to find the computed segmentation from ABC. The ventricle masking finds this file and computes the new brain mask without the ventricles.
The main script test if the segmentation exist before replacing the path of the segmentation.
